Need help playing by ear

I have just started learning how to play by ear, but my problem is that I also play with the organ.  When it seems like I have the right notes and it is in the right key, the song some how still sounds like i'm off with the piano.  Is there supposed to be such a big difference in the sound of a note on the piano and the organ, and what can I do to fix this situation?

I don't understand the question fully.  You said you play "with the organ".  Do you mean with an organist, as in with another musician?  Or do you mean you move from the piano to the organ yourself.  Or do you mean you have a keyboard sitting on top of the organ and you play both?? :D  
Please clarify.  Hopefully, I or someone else can help you.

Also, are you playing an acoustic piano (one that is made out of wood and strings?  8) ) If so, it may need to be tuned.  I'm not trying to be funny, but  I played at a church that hadn't had their piano tuned in 20 years!  It was almost as bad as having surgery without any pain medication....lol.  If it's an electronic keyboard, then of course it wouldn't be out of tune, unless the pitch was inadvertently set different (by a 1/2 tone or something like that.)  Again, hopefully someone can help.

I'm sorry, yes, I play along with another musician who is playing the organ.  She starts the songs off and then I join her once I've found the correct notes.  The piano is an acoustic piano and she is playing an Allen organ.

Perhaps others will answer too, but this is my thinking on it:

1.  The piano needs tuning -- It is hard to play an acoustic instrument like the piano with an electric one like the organ because even the piano tuners pitch that he/she tunes to can be a micro-tone sharp or flat.  Nevertheless, they could tune to the organ pitch of say a C note and then tune the rest of the piano from that reference note.

2.   Musicians play varied chords on songs.  If she is more accomplished and is playing substitutions in place of basic chord changes, it may be that what you play feels like its "clashing" w/what she's playing.  I played with an organist for a while and found that I leaned to his chords because the organ is the more dominant instrument simply because of the volume it can produce.   :D

It's difficult at first playing with other musicians, particularly playing w/chord instruments, i.e. the organ or the guitar, simply because there are so many variation, inversions and interpretations of  chords.  With single note instruments like the bass, it's much easier to fit into sync together.

Thank you for your help Lisa.  She is a much more accomplished musician than I am, and she does do a lot of embelishments and ad libs to various songs.  Once again thanks for your help, and I will definitely let you know how it is going :D
